Sorry if this is a noob question, I don't play rust, but why don't people build the base just under the surface of the water? wouldn't it be more hidden insteasd of on top? Is it an issue with placing boxes or walls? tia

You can't place boxes, furnaces, workbenches or beds underneath the waterline. The only storage building you could place would be a vending machine inside of a doorframe iirc.

One could simply build an underwater vault - vending machine base. No surface exterior except once a day TC to refill resources to fend off decay timer.
