According to a tumblr post by Gooseworx, the creator of the show, Zooble (and pretty much any other tadc character with a weird or non existent mouth) eats like a chao in Sonic Adventure 2.

I thought that she would take off one of her antennas and put the marshmallow in the hole, but great animation and idea for how you'd predict Zooble would eat a marshmallow.

That's a hidden sad thing about the series, Ragatha says that even though they don't need to sleep, they still do to escape, same goes for food, but those like zooble and gangle just geometrically can't do these things that help them relax or hold on to a shred of humanity.
