Actually under the right circumstances the flame does have a shadow as smoke and gas kind of flit through it before it separates in the air into plain smoke. As mentioned you do need a brighter light to see it.

I always toss the cap in too. It's not going to hurt anything. It's not going to bang around any harder than say a pair of shoes. Also, if you are using water hot enough to melt the cup your water is probably too dang hot. Holy cow. If you mean it may get hot enough to make the plastic a little soft and therefore warping the cup, yes it's possible. But the cap can still easily be snapped back onto the original bottle even after a little warpage.

My mom would leave the cup in the washer but it got scuffed up and a little damaged after doing it for a long time so now she wipes out the inside with a piece of clothing
