While you can clearly see the narrative building to X himself becoming the bad guy in the Zero series with X's ending in X4 (where he voices concerns that he'll go Maverick someday and tells Zero to kill him if he does) and X5's bad ending here, I'm glad it didn't happen (even though that does futz with the story a little bit). First, because I like X as a character. I like Zero's badassness and his tragic backstory, he a genuinely great character- but I find X's thoughtful angst more relatable (when he's not being written badly like in X7). Second, because of Inafune's thinly veiled favoritism towards Zero (something apparent from the very beginning), it would have felt like crossing the line into outright mean spirited towards X. It would have confirmed for many suspicions that he doesn't just favor Zero but outright hates X too. I think the original scenario would have been more palatable if there had never been any favoritism on Inafune's part because then it would have felt like he was actually prioritizing what was best for the story instead of playing favorites. I like how it happened in the Zero series we got- Where X gets to not be the bad guy but still bares some responsibility for the bad guy we got (By abandoning his post, which was the reason Copy X had to be created). And ironically, his character is better fleshed out and more respected by the narrative in that series than he ever was in the series that bears his name. Also, I find the reason X and Zero fight in the good ending more emotionally complex and thus more moving. X doesn't trust Zero because of Zero's observed connections to the Maverick/Sigma Virus, Zero naturally feels betrayed by this distrust from his best friend. Plus there's the fact that since X4 Zero has been catching on to the fact that he was meant to be a destroyer and so him killing Iris, the woman he loved, might have been inevitable. He's already had to fight and kill someone he cares about, now it's set to happen again with his best friend. With the events of X4 still in Zero's mind, it's understandable that X finding reasons to distrust him would be the trigger that makes him lash out. That feels more real and "human" than X having to fight Zero because Zero was turned into his evil "true" self (completely against his will at that).

the part where zero says “I hid myself while I tried to repair myself” section is a mistranslation. In the Japanese version Zero says he has no idea who repaired him, but I have a feeling it was Dr Light because he saved X too.
